Hello I just bought the honeyhex program a few days ago and I was wonder how I would go about implementing it into its own scene and generating a map without using the test file already provided I know this is a neophyte like question, but any help would be appreciated.

All you need to do drag the World and Game prefabs into an empty scene and it should work. You will probably want to duplicate those prefabs first however as you will likely want to change various things (completely changing the game manager, replacing the camera movement script, etc,)
